I am considering letting go of a piece I've had in my collection for some time. It appears to be a windwaker proto on NR media. The title screen includes a gold Zelda logo and the word confidential in place of the copyright as well as the debug console enabled. What would the value of a first party proto like this be ?

Whoa. I think it's worth however much you want.
You have the zelda name, the nostalgia of the gamecube, the obvious title screen differences, and the console debugger. Based on that alone you could easily get a few thousand for it.

(you could consider doing a community fundraiser for its release)

But if it is real, it could go for quite alot, first party builds allways go for alot, ive owned a few in my lifetime, never sold mine.

I'd dump so I can analyze it if I knew how, I'm kind of anxious. Darkspire, how would one confirm it's legitimate? I acquired it a number of years ago loosely banging around inside of an nr reader.

As far as gameplay goes have you noticed any obvious differences? Things that could be compared to the final? Any differences would be good cases for official vs modified.

Where did you get this NR Reader?
I must say it's not very typical to have "confidential" instead of a (C) followed by year(s)...

I contacted a seller on ebay years ago who was listing some other dev equipment, managed to work out a partial trade plus cash for various other items he had at the time. The main haul was my 4 npdp carts (not for sale), as well as the NR reader and mem card emulator.

Yes, they all contain various builds of Freedomfighters, as well as some weird controller test program and what looks like a mini ninjas intro screen with some type of counter on it.
